How does the academy decide who goes to NAPS, GMC, Marion, Boston, etc?

The Prepsters are given a list of choices and they provide their choice ranking. Then the academy takes that into account, but ultimately decides. Often it's based on academic needs of the student (I.E. cyber majors go to UMB), athletics, recruited sport (or activity) and geographical location. The list/questionnaire comes in a couple weeks from now, with placement 5/1 (was the goal for this class) but can be as late as 5/31.

Do you think the earlier you send the paperwork in the better chance you have of getting your choice?

Honestly, I do not. My understanding is all prepsters have the same timely turnaround to resubmit their choices. I really believe it comes down to needs of the service and academic needs (or reason they were recommended for prep vs direct) of the particular student.

I believe They also try to keep sports teams together - from my understanding, different teams go to different programs. I heard football usually goes to NAPS and baseball MMI.

At AEP, each school is highlighted for their athletics. It's stressed that the cadets "job" is 100% academics, as that's the only true golden tickets to their appt to the next class, so although athletics are great but many do not participate in prep year, even if they're recruited. Some don't have availability at any of the school options. NAPS is football & lacrosse. I'd suggest reaching out to your cadets AO to ask which prep school is the best fit based on their academic load & recruited sport.

And sometimes they are not able to participate in sports at their prep school. My daughter was not able to but was thankful for this because the school work was so much more than she was used to.

I would agree with focusing the Prep year on academics! Good thing to point out!
